BlastP simply compares a protein query to a protein database. PSI-BLAST allows the user to build a PSSM (position-specific scoring matrix) using the results of the first BlastP run. PHI-BLAST performs the search but limits alignments to those that match a pattern in the query.

Since 1971, the Protein Data Bank archive (PDB) has served as the single repository of information about the 3D structures of proteins, nucleic acids, and complex assemblies. The Worldwide PDB (wwPDB) organization manages the PDB archive and ensures that the PDB is freely and publicly available to the global community.

Protein sequences are the fundamental determinants of biological structure and function. A protein database is one or more datasets about proteins, which could include a protein’s amino acid sequence, conformation, structure, and features such as active sites. Protein databases are compiled by the translation of DNA sequences from different gene databases and include structural information.
